Rin let Kakashi do it because Madara and the Zetsus had the Hidden Mist kidnapped her to make her Isobu/3-tailed turtle's jinchuriki. While Kakashi was battling the Mist Shinobis, Rin threw herself in front of Kakashi's chidori getting herself killed. I don't how Isobu survived but he ended up inside 4th Mitzukage Yagura who later died before the Akatsukis could get them!
